Ebner suffered a knee injury during a successful fake punt play, which resulted in a 14-yard gain and a first down during the first quarter of Sunday's 35-17 win over the Miami Dolphins.
He was examined by the Patriots' team physicians on the sideline and ruled out for the remainder of the game after the play.
NFL Network's Ian Rapoport and Mike Garafolo both confirmed that Ebner would be expected to miss the remainder of the season.
Ebner has been one of New England's most important players on special teams throughout the season and was a Second Team All-Pro in 2016.
The former Ohio State walk-on finished the season with eight total tackles in nine games.
